Yes, that's a major issue. The desktop versions do a lot with linking, pretty impressively. I would expect them to make links work at some point in the web version.

Mymind does not have folders. It does have tags, and it has a feature called Spaces, which is basically a saved search, but acts somewhat like a folder. Here's video about Spaces:

Have never heard of it before, either. It's a little hard to tell exactly how it works from the website, but it reminds me of Mymind.
