I was looking for these criteria (in addition to the criteria stated above):
1) notes created automatically from highlights
2) highlight-notes accessible in an integrated view rather than only in connection with a given PDF
3) preferably, highlights saved permanently to PDF.

RemNote and Logseq seem to excel at criteria 1 and 2, although they don't meet criteria 3. I find RemNote to work a bit more intuitively than Logseq for this purpose.

However, there is also a lot to be said for using Readwise for all of one's PDF highlighting, and Readwise has integrations with Logseq, RemNote, Obsidian, etc. In this regard, I found the integration with Logseq to work well, whereas I didn't get it to work with RemNote. So Readwise plus Logseq is a compelling option. RemNote would potentially be even better if the sync would work (and it has the advantage that changes to highlights are supposed to sync as well).

(In Logseq, one would potentially want to create a special query to find all highlights. This is probably a bit easier to do in RemNote.)

Also worth mentioning is this Obsidian plugin:

You could also check out Zotero, Mendeley, and Citavi, and see if any of them meet your needs. But I have yet to find a satisfactory tool for this. (In my case, interoperability is also a concern, since not all PDF tools store highlights in the same way.) ]]>

If I wanted to implement similar wiki-functionality in text-only notes the app I'd choose would instead be Drafts, which is available on Mac/iOS/iPadOS, syncs transparently through iCloud, and supports inter-document linking in wiki style, using [[bracketed text]] to implicitly link to existing or new documents. There are many Actions available to enhance the functionality, including listing backlinks. (It can also be used to publish to websites, assemble newsletters, post to social media, and more. You can even use a Drafts action to send notes to The Archive!

But that sends us back into the land of the Geeky, which doesn't interest me.

Last summer Apple implemented rudimentary linking in Apple Notes, but unfortunately my Mac is not running the latest version of macOS and cannot utilize it fully across my devices. But it's pretty clever with nice touches like being able in a search to create a new note with the title of your search query while in search *or* link to results: typing two greater-than symbols (>>) into a note invokes a list containing your six most recently modified notes, and tapping one instantly adds a link to that note.

With local storage, transparent sync, optional password-protected files, image/pdf attachments, document sharing, real-time collaboration and backlinks, free Apple Notes has to my surprise become my default until I find something that has its features plus Markdown and decent outlining.

Speaking of which, I still outline mainly in OmniOutliner (with mild discontent), though John Gruber's (co-creator of Markdown) recent embrace of Bike on macOS has me giving that app a second look. (Gruber has used OmniOutliner since the 90s.) For years he's been looking for a better cross-platform option with a good iOS app

I'm a bit wary of replying on 3rd party plug-ins for my methodology. Also, I am just not sure I want to have to have an organizational method, it's kind of why I'm moving from UltraRecall and InfoQube (which is awesome by the way).

I can't get Unlinked mentions to work properly. Or Influx, it just disappears a lot for no reason. Have blocks built in really means all notes can be from Daily Journal with no regard for organization. And if I import a doc or larger website clipping, then I can have a standalone note or enter it in Daily even - and let the linking of topics occur automatically.

These are the two reasons why I'm getting more sold on using Logseq. I tend to use a system for a while, get hung up on limitations in the setup or methodology, CRIMP hard, try to fix it, and move to another software. Hopefully Logseq will alleviate this! ]]>

Sounds like LogSeq is a good fit. But regarding what you mentioned about Obsidian, I assume you have tried tweaking the settings for the Backlinks core plugin, including the "Backlink in document" setting? "Unlinked mentions" should show up.

It's really akin to UltraRecall "Saved searches", Zoot "Smart folders" or InfoQube grid criteria. I'm still leaning toward going with Logseq as my daily journal and PKM, as well as for articles - the automatic intertwining is amazing and frictionless. And having the Contents open as you write Daily Notes, to add new topics of interest, is just an amazingly simple and powerful way to make sense of the structure - and they can also hold queries.

Regarding Tangent, it looks like a "light" version of Obsidian. Without the block structure and auto cross-linking of Logseq, I don't know why it would be needed.

Logseq is clunky though (although that could easily be improved). The results of Live query, or a [[]] tag page you create with Linked and Unlinked References, is just very blocky (pun slightly intended). The Obsidian plugin "Influx" for instance gives much more easily results to visualize. But no Unlinked References!

Obsidian is so tantalizing every time I try it. Looks amazing, tons of power and plugins to do everything. Influx mimics Logseq cross-linking to some degree. BUT, there are two massive problems:
1) Lack of block structure means either just using Daily notes (which is fairly messy) or organizing everything (which gives friction)
2) The organizational structure of folders/links/tags leads to too many organizational choices (for me anyway). Too much time and thought to the system instead of just using it.

Hence, Logseq seems like the obvious choice, for me anyway.

"How far it's come" feels like an Obsidian, feature-led concept. Back then Obsidian had far more features than Tangent, and it has been adding them far faster, even without the plugins. I find Tangent better for focus, thinking and writing.
