Alfred is highly scriptable and can interact with other apps. You do need to pay extra to turn on the workflow functionality, but it’s worth it.

Outlinely can search for tags across documents using the "search and navigate window." Dynalist can search in a single document or across documents. Workflowy does not require you to separate outlines...

Very strange. MarginNote only supports the proprietary Omni Outliner format, not the open OPML format supported by many other apps. Seems easier to use an outliner that exports as plain text than this...

I haven't tried mindmaps on iOS and use the web app, so I can't compare. But for the features I use it has been very stable and I've have had no encoding issues.
