I can give you some information about two programs (no personal experience with the feature):

1.
“RightNote” (http://bauerapps.com/rightnote/) offers the feature in its professional version:

“You can use the attachment note type to store any type of file in RightNote.
In the Professional version, the contents of .doc, .pdf, .xls, .htm, and .rtf are optionally indexed and made searchable.”
(User Guide, you can find it here: http://www.integritysoftwaresolutions.com/FreedomFiles/RightNoteTest/notebooks/RNUserGuide/notebook.html )

“Professional Version:
– Index contents of attachment and link note types. Support for txt, rtf, htm, html, pdf, doc, docx, csv, xls and xlsx file types.”

2.
“MyInfo” (http://www.milenix.com/myinfo) will offer the feature in its next major upgrade (MyInfo 7).
Petko (the developer) wrote in his forum in May:

“MyInfo 7 is a work in progress and there is no public roadmap at the moment, however these are the confirmed new features so far:

[...]
* Searching in document attachments (for selected files types like text, PDF, etc)”
