This seems to imply that you need a hierarchy, not necessarily that you need a tree. Have you ever considered using one of the “mindmapping” programs as a notebook-type (2-paned) information manager? Whereas I favor Visual-Mind for brainstorming, as a notebook, the very full-featured MindManager might work.
