Stephen, two further thoughts:

Take a good look again at Zoot. It is one neat program, and James Fowler’s article organizer is a pretty nifty adaption of Zoot. I also sent some of my downloaded articles into Zoot via the Zooter, and found it worked far more reliably than any other such device offered by other programs.

My second thought is that it will be interesting to see the next version of Biblioscape. Paul Chen is beefing up the notes section of it so that thhere is much tigher integration with the references. I think that in addition to fast searches (which Biblioscape already has) the new version will offer some categorization schemes.
