One that really shouldn’t be ovelooked for knowledge organizing/book writing is InfoRecall. Its scores 4, +-+++. And while it lacks cloning, it has five different kinds of hyperlinks, so it might be possible to work out a substitute procedure, along the lines Alex suggested.
It has the most well-developed MDI interface, with both tabs and separate frame window options and a workspace in which to organize them. Stability problems have been reported, but on my XP system it has been stable. Editing commands, as championed by Steve Zeoli, are compromised. It has the best means of reorganizing note parts, an accumulating clipboard it calls its boilerplate tool.
If I were on a two-application system like Alex, it would be a real contender, because of the way it allows you to look at several notes at once. I’m on a 3-app system though, and for reorganizing specific notes, I think I would use MS OneNote.
